Evo down on power

Hi Guys,
Looking for some advice - have got a Paj Evo that is down on power.
Looking back at the cars history it had an engine rebuild a few years ago - so the question is
If normal Pajero pistons were used could this account for a power loss - my research shows that the pistons are the same?
Looking at the web it appears as if the Evo gained more power through higher compression , modified inlet and output ports and the MIVEC system - can anybody confirm this is correct or am I missing something?
We are looking at each power gain aspect to see what we are missing.
