I really do not know. I have only had the vehicle for 3 weeks now and I still trying to get through all it's ins and outs. The cover under the rear (middle) seat on the driver side has noting in it except a cable that runs through without any connection points, still in its trunking. As I sai there definitely has never been anything mounted inside this compartment. I have a look at the underside, above teh rear diff against teh body work. I found something there that has vacuum hoses from teh front of the vehicle with an electrical male female connector plug. This is the plug that was unplugged when I purchased the car and this resulted teh center diff lock indicator lamp in the dashboard to light up and go off as normal with start up. I did howver reconnect this plug only still to now have teh center diff lock light flashing continuously even after start up and driving. The ABS also lights up when this plug is connected, so I disconnected it again. Back to square one.
Hope you can point me in the right direction. Thanks again so far.

The details in my last reply are incorrect in that the light that lights up when the plug is conneced is the rear diff lock light and not the center diff lock light.
The center diff lock light also lights up with start up and goes off as normal. If I engage 4HLC the center diff lock light starts flashing and doesn't remain on permanently. If 4 LLC is selected (the vehicle does not enagage low range) the center diff light still remains flashing, indicating to me that it also is not locking up..

I am not sure if you have an automatic GEN 3 like me, but it took me a while to figure out to first put the gear shift into neutral position with the engine running to allow the transfer case to do the shift to 4llc (its all electronic - shift the 4x4 lever with the ingnition on and engine off to listen to the actuaors working!).
This is also relevant in the reverse order when shifting out of 4llc to 4hlc.
WRT your flasing lights, am sure its one of the numerous switches & sensors on the gearbox/trnafer case that is not working properly or disconnected which tell the 4x4 ecu what is happening, 4epikanini did and extensive DIY thread on how to trouble-shoot & sort this issue out.

I have similar to your vehicle, but a manual gearbox. I have tried to engage 4LLC with the car in neutral, but the front lights then start flashing as well as the center diff lock indicator light. I will try with teh vehicle only switched on and not started to listen if I can hear the actuators working. Will report back.
When I shift from 2H to 4H your can hear the actuator woking in front and it definitely engages normal 4H. The center diff lock starts to flash as soon as 4HLC is selected, telling me that it is not actually engaging. Do you know how I can test this?

I had the same problem with my Gen3 swb 3500 autoWhen I first took it off road. Lights flashing / low range not engaging etc etc. I spent 30-40 mins off road with it stopping starting backing shifting the levers then it finally went into low and it then jambed in there so i kept up as above and after 5-10mins more it dropped out of low but the centre diff lock was stuck, A
After a bit more it freed up and it has never given me a moments trouble since. Moral use it or lose it. Before you go tearing the transfer case apart give it a good work out mine was just sticking through not being used. (the pajero is a jap import and had probably never had 4wd engaged)
