Gen 4 caliper piston boot faulty?

Sometimes there is this little intermittent squeaking sound while the car is moving so went to the dealer and they say the both front brake caliper rubber boots has to be replaced.
Actually two boot out of four in the left and two on the front right caliper is disintegrated..I could see one pad has more wear than the other pad on the same caliper..
Has anyone had there caliper boots changed I wonder this is not a usual problem?
The noise could be that the brake pad which the boot is faulty is not releasing back the pad from the rotor after the brake application?
