Friend of mine also drives a Pajero Sport, he asked me the question, but I don't know so here goes.
He went on a trip and collected a huge amount of dust in the rear "Area" where the Jack is stored. Is there a way one can close the place where the air comes in? I ask because I want to know myself and don't want the same issue.

First rule of driving on gravel.
DO NOT USE RECIRCULATE on fan / aircon...
Blower on three quarters or max
Close windows( not even the little crack for smokers)

The concept is thus:
A low pressure is created as you drive, hence all the crap on the tail.
In the rear of all vehicles there are vent exhaust flaps that allow air out. Normally hidden as you described the dust collection area.

You need to positively pressurize the cabin, drawing air in from above the bonnet and blowing out these vents.
If a window is open, with the recirculate on, a Venturi effect occurs, a low pressure is created in the cab. thus allowing dust to enter, as it is being swirled around the back of the tailgate.

It's all about controlling the airflow.

Also, avoid leaving the fan speed on auto, if the temperature difference is low, the auto setting will not run the fan fast enough to adequately pressurize the cabin.

So, gravel = fan high, recirc off, windows closed.
