Pierre, I am not sure of the Gen models but on the Sport I have a bump stop on top ans well as on the bottom. As it was a concern, i tested it. Down travel is not a problem, the car still have all the down travel to the bump stop, in fact its happens easier due to the fact that the spacer (when there are no weight on the wheel) compresses the spring down forcing the wheel down. But when the cars weight is on the wheel it forces the car up(thus the "lift) as the wheel is on the ground and cant be pushed down. its the "up" travel that is actually a bit less on my car ( because of the reasons you mentioned) Due to the fact that the spring is under more tension, and lost 16mm of upwards movement.
With bump travel, I meant upwards travel to the top bump stop.
What I meant with less down travel was that raising the suspension uses up some down travel. You still get the full articulcation, but it now consists of more upwards travel and less downwards.
It looks like you got the following results:
Lift: 45mm? (If I remember correctly)
Upwards travel: +45mm - 16mm = 29mm
Downwards travel: -45mm
Does that sound right?
Lift 45mm in front yes, Down travel stayed the same as the bottom bump stop is still in the same position (as you correctly said the lift used up 45mm of the already down travel.The wheel has to travel less, but the total travel is still down to the bump stop. Upwards I lost a bit in theory. I quickly went down to my car and climbed a low brick wall, I actually didn't loos upwards travel, as the coil spring is compressed fully at about the same time as when the upper control arm reaches the bump stop. But the front wheel has to travel up longer to get to the bump stop (probably the 29mm) you referred to. The rear was lifted 10mm to get the car level again. The diffidence will come in here depending on the size of the spacers one chooses. to much spacing will result in the coil compressing totally befor hitting the bump stop.
Conclusion....If you want to do a lift...DO IT it works well.

Pierre and Bostokkelos,
You are correct on the Independant suspension it will increase the overall height, never thought of it that way.
Anyways, met up with Benhur (Bennie) and will be looking for different rear spacers than Billet due to cost, the front will still be with Uys from Stofpad it appears, will make a turn with him early next week for measurements on the front and check the rear. The idea is to keep to around R1500 fitted.... may be a bit optimistic, but that is the goal for the total spacers, else the van Zyls is the alternative at R2400 fitted - both exclude wheel alignment... Will hopefully pop past cloyd as well to see his spacer setup as well if possible.

Do we have the designs of the spacers? I'M trying to get some other quotes.
Then also, I believe there have been some issues on the hiluxes with spacer lifts... Due to control arm angles changing the ball joints eventually pack up. Is this an issue on the pajero if you keep the lift below 40 mm?

Tuinvurk, die Pajero het nie dieselfde probleem as Hilux nie, die Hilux het net een bumpstop, en die coils is baie langer. Dis op n ander angle en as jy n 45mm lift soek op hilux moet jy n 29mm spacer insit, en in die Pajero hoef jy net n 16mm spacer in te sit. Ek dink jy is safe.

mikem suspensions reckoned it would be around R 500 for the front spacers (depending on the size), and that aluminum billet will be fine, for rear he reckoned polyurethane, but that cost would be similar.
